I'm looking in a store via FTP (the directory above the root) and I'm seeing (so far) 125 numerated copies of the admin.mvc admin.mvc.1 - admin.mvc.125 - forgive me, but what the hell???

I've not seen this occur, and our CTO said failed updates would not cause this; I can only hazard a guess that perhaps someone is maintaining files on that site using some type of content management software / FTP software that is accidentally being told to upload to mm5 and instead of overwriting, it creates a new copy, or something along those lines. If the site is hosted here we could look at the dates and logs to see when the files were created and perhaps find the how/why they were created.

I've only seen that with stores who don't host with us and normally they have a lot of other "backup" files all over the place. 125 numerated copies is a bit on the extreme side but I've certainly seen script files renamed in order to preserve them before uploading new files or restoring from backup.

Based on that description, they probably have set up a cron job that is making admin.mvc requests using 'wget' as the software for making a request, and not supplying the relevant arguments to not save the output of the request. By default, wget saves output to a file named after the file name requested in the URL. I'm betting it adds a number if the same request keeps getting made.
Telling wget to operate in quiet mode and not store output is accomplished by adding a -qO- arguemnt to it (hyphen q uppercase O, hyphen); e.g. wget -qO- http://www.domain.com/mm5/admin.mvc
