Don't know if this has every come up for anyone else, but a client ask if they could include a note, unique for each Merchant notification email. In doing this, discovered something I didn't know. Custom Order fields can be edited in the Order Processing screen of Merchant.
So, all I needed to do was add a Custom Order field called "OrderNotes", include that field in the Merchant Confirmation email ("Read_Order()"). The client can open the custom field popup, write their message, click save and resend the email.
(He uses these emails to send the order to fulfillment. They do custom work, so pretty much every order has to be commented on.)
