We have about 5,000 SKU's that were accidentally set to limit to a certain shipping method. How can I remove the option via import?

Limit Shipping Methods is available in the Product Import function. Export your products with that field selected, then remove and import. You'll need to adjust the Product Import settings (under Import Settings).
Alternately, if you have NO shipping restrictions, you could wipe the ProductShippingMethods table via PHP my admin.Bruce Golub
