Why is applying Shadows Framework in Branches different?

I'm in the process of apply the latest Shadows into two different stores with both being applied to a Branch created just for this process. When I looked at there where all the Resources were going to be placed in the first site I sort of went "hmmmm" (so much so that I was aware enough to take screenshots).

(all the tokens caught my eye)

When I went to install Shadows into the 2nd store (also in a Branch)

Why the difference? I'm almost afraid to install the Framework into the 2nd store.

Interesting Leslie, I ran into something like this today when I updated a dev branch. My live site got all messed up. Luckily the files were still there. I don't know if the location of these files actually changed or the pointer to the location changed. I had to edit the location for all of the css and js files.
