Inventory Variant Shipping methods

Does setting the Shipping Rules for an Inventory Variant Product have any impact on the shipping methods offered? Store has a product with 3 different inventory variants two of the variants cannot be shipped via 3 methods the store offers. Selecting Limit Shipping Methods and selecting the Permitted Shipping Methods seems to have no effect as the customer is allowed to select those methods at checkout.

Is there another way this should be configured?

If you add the Red Small product you will see all the shipping methods.
If you add the Red Medium product you see just the UPS Ground method.
