Multi Domain Category Dropdown

We are using the Shadows V2 and have just set up our first multi domain. We've set up the normal menu (left to right on a PC), but the drop-down menu that appears when you scroll the page down still has the first five top level categories from the main site, which we don't use in the multi domain. Any ideas how to change this to the multi domain site? Another issue is that the CTGY and CTLG pages are blank, nothing comes up. Thanks!
