    .htaccess redirect-rewrite problem - help please

    Hello,
    I have 2 sites hosted with Miva Merchant. The store is an MMUI with CSS store.The mydomain.com is at the top of the heirarchy with store.mydomain.com in a subdomain. I think they may also be aliases for each other. URL Examples below

    mydomain.com/books.php

    store.mydomain.com/merchant2/merchant.mvc?Screen=CTGY&Store_Code=ABCD&Category_ Code=B

    On Bing Webmaster tools crawl details I am seeing URLs like this. (I am also seeing them when I click on links on my store site and they are not hard coded in)

    store.mydomain.com/merchant2/books.php

    My pages are not coming up on search engines like they used to and that is hurting sales.
    I do have the same products on both sites with order links on mydomain.com sending customers to store.mydomain.com
    I plan to redo that after the holidays so I do not have duplication, but no time to do that now before the holiday rush.
    Right now, I think I need to do some kind of a rewrite in my .htaccess file so that URLs like store.mydomain.com/merchant2/books.php are not possible. I think it could be diluting my link juice.
    Any advice or help would be very much appreciated.
