Yes, go into your Admin and go to Order Fulfillment Settings (you'll need to make sure you're on Beta 7 or later).
In Order Fulfillment Settings turn on Shipment Confirmation HTML Email and click Update.
When you change an Order's status to Shipped and optionally put in a Tracking Number, it will send an email to the Customer. The look and feel of the email is controlled by a page template (which you can fully edit).
