This isn't your processor but is somewhat related:
You could check your Order Processing > Authorization Failure tab for any ApplePay error messages.
I use Braintree and had to enable ApplePay as an option in their portal, Settings > Processing Options > ApplePay
Braintree requires an Apple Merchant Certificate (IOS) on my server before it started to work. The certificate needs to be set for your canonical domain.
