upgrade only THINKS it's upgraded
I will stick to a comparison of two sites to make this easier.
Site 1 reports the following patches:
CyberSource ICSv2 Payment Services (5.0001) (module-ics2-1) =20
Miva Payment (5.0001) (module-mvpay-1) =20
Production Release 1 (production-1) =20
When I go to edit a category there are the following tabs
available:
Category, Category Title, Category Tree, Header & Footer,
Products
Site 2 reports the following patches:

Because site #2 didn't' have the header and footer before the
upgrade was run and still doesn't have it, it was my assumption
that the upgrade didn't install something correctly but thinks
that it did.
I naturally want to figure out a way to get the headers and
footers to work properly on site #2 but also, and more
importantly, how can one check and determine if the auto upgraded
software really upgraded? And if it is found that it didn't'
really upgrade is there a way to force it to run the upgrade
again.

likely running a patched older version of 5.00. The headers and
footers
were actually omitted from the packaged PR1 of MM5. (to be added

Yes- they were overlooked in PR1- they will be included in a patch
sometime soon.
